At the end here is all about learning IT based things (hacking,cracking,programming,crypto,stegano).So i'm sure that Lost-chall,rankk,dareyourmind,hackthissite and net-force deserver more points than this site.At the end we don't learn from funny things.

All sites start out with a lot of points.
This is because the average solve percentage of all linked users is a factor in that score.
And in the beginning only a few players with low percentages on the site will be linked.
Maybe the puzzles do not teach you any IT, but solving them is still an achievement that deserves points.
The same goes for a lot of other "challenges" on certain sites by the way.
I quite like the originality of the site. Diversity in sites and the kinds of challenges they have is a good thing in my opinion.

Is scoring only based on the "challenge" part of the website? or also on the programming challenges?

As far as I know only the Challenges part gives you points for WeChall.
